Rain entering the combustion chamber via the outlet of the flue should not be a problem - in fact on many boilers it is a good thing.

How old is the boiler? Has it been serviced regualry?

Of course, water should not be able to enter the out part of part of the flue (the air intake).

Ooops - just seen the boiler was fitted in November 2010... this boiler is actually a re-branded Glow worm.
Dan_Robinson :
Just because it has been fitted by BG doesn't mean it was fitted correctly. They may not have sealed the flue properly and the products of combustion are mixing with the fresh air and suffocating the flame.
