I would like to apply for british citizenship. I am currently holding a malawian passport but in the last year there has been a process of changing the passports in malawi. I hold the old passport and have the ILR in it. Can I apply for british citizenship using this passport although the country in in the process of changing passports?

Yes you can use the old passport which the ILR stamp is in to apply for nationality. The UKBA is more interested in the ILR stamp than whether the passport is old or new. Although you can if you want explain to them the situation regarding your new passport.
