Hello and welcome to JustAnswer!
You may have a few things going on. You may have a wiring issue between the transmission control module and transmission, or there could be an issue in the replacement trans. It sounds as if you may have been experiencing hard shifting that was temporarily cured by resetting the adaptives in the TCM, if that's the case then clutch leakage is likely.
It sounds as if the trans may currently be going into limp in because the TCM is seeing an issue in a monitored component. The first step in diagnosing the problem will be to see what codes are setting.
