Hello and welcome to JustAnswer!

If water is coming in with the a/c on then you most likely have a restricted heater box drain tube. Condensation can collect until it comes out of another location on the heater box, or the problem could be the seal between the heater box and firewall.

Leaking when it rains may or may not be related to the heater box issue. IF it is then you also have a cowl drain issue and water is entering the heater box due to that.

The other leak could also be a door seal, door that isn't closing properly, cracked seam sealer, a leaking windshield; there are many places where water can come in. The best way to locate a water leak is to run a garden hose over the vehicle with a second person inside watching for water to come in. Trim panel removal is often necessary to see the source. Water can travel along trim panels and such so it may not be coming in at the ame location you're seeing it collect.
