Sounds like a stuck button or the system is running to raise the temperature. If you have the owners manual review the start up procedures. Many times the system will run a long time 10-24hrs since the temperature climbs 1-3* per hour. If that is not the case let me know and we can continue looking for another reason.

T​his could also be in a filter mode that is running a set program. I have attached a link for reference, see 2006 680 series

If the pumps still don't respond to normal shut off commands, you may have a stuck or bad relay.
