Sounds like just about everything easy has been replaced leaving engine mechanical as the most likely problem. Have you done a compression test?

I think you likely have low compression due to a valve or worn piston ring but there are a few possible causes left for a cylinder misfire. Do a compression test and that will give us some idea of where to go next. Keep me updated, thanks.

Compression tests ok

Use a spark tester to check for good spark on cylinder 3. Also use a test light to see if #3 injector has good power and ground pulse. Let me know, thanks.

When I started it a few days ago it came up with a downstream heater for o2 sensor code .so I honestly don't know what to trust when it keeps spitting out codes

Upper and lower intakes wires injectors injector harness spark plugs coils and multiple bolts on the rocker arms 8 total

OK, have you verified the camshaft is not worn? This you can do by measuring the amount the rocker arm moves when moving the engine by hand with the valve cover off. A compression test will not check this as it relates back to sealing under running conditions.

Ok, check cylinder leakage, more than 25% means there its leaking somewhere.
If not then crank sensor and do a CASE relearn.

crank angle sensor error, meaning the computer needs to learn what flex there is in the timing chain.

Which crankshaft sensor the one by the crank or the one by the starter?

The one on the front, the sensor in the block by the starter is more for getting the engine running. ITs a low resolution sensor. The high resolution sensor is the one used for the timing and such.
