Yamaha 350 bruin, starts runs about 3 mins then blows

yamaha 350 bruin, starts runs about 3 mins then blows ignition fuse, i have pulled all the other fuses, put a meter bon the batt. it blows the fuse at 14.2, iv unplugged the regulater runs about the same time then blows the fuse

Is it blowing the main fuse or ignition fuse? Possibly try unplugging regulator/rectifier and isolate systems.

at this point, i turn on the key, and then put the handle bar switch to the run position and it blows the ignition fuse.

when i first got the machine, it would start and run for about three to four mins. then blow the ignition fuse, if i replaced it quickly and turn on the key ,with handle bar switch in on position it would blow ignition fuse right away, if i let it sit for say ten mins.then replace the fuse it would start and run again for a few mins. i have disconected the cdi box, turn on key and then put the handle bar switch in run position it blows ignition fuse, at this point im trying to figure out what becomes hot when i put the handle bar switch in the run position?i believe its a direct short , when fuse blows its like a camera flash

Disconnect coils and try it. Run stop switch in most applications controls ground to coils or cod box. What makes this situation strange is that if the switch is acting like a short to ground, the load (coil) is the issue. Just a theory but worth a shot.
