I have a class a permit right now but I'm not going to be able to take the driving portion of my test within the 90 day period, will I lose my permit along with everything else and have to start completely over?

Unfortunately yes."If an applicant does not pass the knowledge and skills tests on the date of the first application, the pending application will be retained in the driver license system for 90 days.
