I have a 2004 wrangler...
I have a 2004 wrangler 4.0 automatic, it shifts into OD at 45 mph and lugs down, between 45 and 60 the engine makes a humming sound if I disengage OD it stops , in OD its not noticeable after 60, also letting off the accelerator stops the noise, I have a softride 2.5 lift with a 1 inch transfer drop, the transmission is recently rebuilt but the noise was always present, new rear universals

You mentioned the noise was always present. So before the lift, transfer drop, and trans rebuild. This concern was present and has been occurring since 2004?

I have had the jeep for about 4 years the noise was always noticable but more so on road trips

There is not much you can do about the converter clutch locking in and bogging down the engine. You can make sure the engine is running the best it can with maintenance which will help some. I would also check your engine mounts and exhaust mounts, the addition of the lit could have caused one of those to fail thus irritating the issue more so. Also, loosen all the mounts spoken about and shake the engine and trans aggressive then retorque the mounts to see if one was in a bind.

the lift was recent, I use the OD off button a lot, if I leave the OD off and get some rpms the noise does not occur

With OD off the rpms are higher and the engine is not bogging down resulting in it producing a low rpm hum/vibration from the load.
