Depending on how deep the water was it could be an electrical issue, or if water entered the engine then you could have mechanical damage. Water entering the engine will bend connecting rods which will then make it run poorly.
The first step in diagnosing the problem is checking for fault codes. Do yuou know what codes are setting?
