The ABS modules sends out a speed signal and the instrument cluster interprets it and displays the mileage. I have seen instances where the cluster was displaying kilometers even though it is set to miles on the trip. You should have the dealer test this to see if it is not recording the correct mileage.
Based on your description the cause of the limp and other fault warning is a problem with the electronic throttle. In most cases a throttle fault code (P0121 or P2135) would be logged. The throttle is only serviced as an assembly but I do not think we should replace it just yet until we can see if there is a throttle code stored. Those miss fires codes may be faulty coils, plugs or clogged injectors but would not be the cause of the limp mode. Sounds like the dealer did not properly diagnose the problem. Since the warnings did come back on stop by your local autozone or pepboys and have them scanned for the stored fault codes.
