disconnect the wires from the thermostat, if the burner stops then it's the stat

IF the thermostat is the problem. I am assuming you mean the burner is running when you say the heat is running. You said this is a gravity system so the burner is the only moving part.

if the burner doesn't stop when you disconnect the thermostat then you could have a short in the thermostat wiring or a bad control
