I have a 3yo AQHA race bred filly I bought for a performance prospect that I just found out has an OCD lesion in her stifle that is going to keep her from being able to be ridden/ competed on. I want to know the risk of breeding her. I know 1. Her dam had a shortened career due to lameness (after running $50K on the track) and 2. This filly was fed a very high sugar, high starch diet (and so was her dam)

Hello! My name is ***** ***** I am an equine veterinarian. We are not 100% certain what causes OCD lesions, but we do know that diet in a young growing horse plays a large part, and that there is a genetic component making it a heritable trait. However, there are likely many genes involved and we haven't found ones to single out yet. The short answer is that we just cannot predict which horses will have foals with OCDs and which ones won't. That said, if you like this mare (good personality, otherwise good conformation, etc.) it is an acceptable risk to breed her knowing that you will need to carefully manage her diet and the foals' diet. There is some work showing that foals of mares that were overweight during gestation are more likely to develop OCDs, so fat mares and fat foals are something to avoid. In summary, if this mare's pros outweigh her cons, you could breed her. Make sure you select a stallion that does not have a high incidence of OCDs in his foals, and that you provide plenty of protein but not excess energy for both the mare and foal. Foals should be a little ribby and gangly. Also, radiographing the foal every 3 to 6 months until they are roughly three years old will let you catch any OCDs while they are still treatable (mainly fetlocks, hocks, and stifles).
