I was driving my 2008 Honda CR-V during a huge thunderstorm

I was driving my 2008 Honda CR-V during a huge thunderstorm and after the storm went away my check engine and VSA light came on and my car started chugging or stuttering randomly upon acceleration. This was 3 days ago and the sun is shining and I thought maybe it would dry out but the lights are still on the chugging still happens randomly usually between 20-40 mph. On a side note, my check fuel cap has been on for a long time but when the other lights came on (the check engine and VSA) now my check fuel cap warning is off.
JA: Does the light stay on, or does it blink?

JA: Are you fixing your CR-V yourself? What have you tried so far?
Customer: Nothing other than tried tightening the gas cap with multiple clicks

The fuel cap is unrelated. This sounds like you have a misfire. You need a scan tool to get the codes. You may just have a faulty coil pack, may have gotten wet and water usually amplifies ignition related problems. I would check for codes and look for misfire codes. This is most likely the problem. You can take it to autozone and get a free engine scan.

What would a misfire code be? What is a faulty coil pack? Why would my check fuel cap go off? Replacing a coil pack involves what? My car has $158k miles on it so not sure I want to dump a bunch of money.

Get the codes scanned first, misfire codes are P0301, P0302, etc.

A coil pack is what sends the spark to the spark plug. Replacing a coil pack is easily done as it is on the top of the engine. It involves removing the engine cover to access the coils usually has one 10mm bolt holding it to the valve cover.
