Usually when this happens it is due to an aftermarket programmer inside the PCM.

so what are options.. i need to scan it again because im gettling a glitch in the tranny all of a sudden it doesnt wanna shift out of second

So it is detecting a transmission fault. If you plug the scan tool into the vehicle and then start it will it continue to run?

no

if i plug the scan tool in it will not start and if i start it first and then plug the scanner in it dies. and it wont read with the engine off key on. it just says it cannot communicate with the vehicle

If you go into the back of the PCM is there a chip installed?

Do you have a wire diagram by chance to pin out the data link connector in case there is a short.
