Hello, if it is running rough at idle and making engine nois, there is a good possibility it has base engine concern/damage. A compression test will help tell if this is the case, low engine compression can cause an engine running rough at idle and misfire. There should not be more than 10% difference between any cylinder. Also a bad fuel injector can cause a rough idle. Need to rerun an engine diagnostic to see if any of the original codes are gone or still there and if any others are now stored to start.

If the codes read the same what do I do

Like I mentioned, test engine compression, test injector flow/pulse.test for ignition coil pulse on the affected cylinder misfiring.if you can list the actual diagnostic trouble code numbers I can tell you more in depth diagnostics for the cam and crank sensors
