I have a question about starting up a remanufactured 5.4 triton motor

I have turned the motor over by hand (clockwise rotation) to connect to torque converter. I have put it back to original timing mark. How will the electronics know what position the engine is in when turned over to start. I realize the motor must have an encoder to know where it is. Do I need to have an obdII scanner to reset or adjust.
