When you say you have no spark on 3 and 5 are you getting misfire codes on those cylinders or you have tested them for spark and you aren't getting anything?

Have you already tried swapping the coils around with neighboring cylinders to see if the problem moves?

2002 Dodge Stratus SE, 2.7 Auto, 4 dr sedan, 147000 mi.
To start, I bought it as a sludge car, with a spun rod bearing.
Pulled motor to do a complete rebuild, top to bottom.
Problem: Runs well now but only on 4 of 6 cyl. Cyl 3 and 5 are dead, with no difference when coils unplugged.
Pulled it, disassembled, block cleaned and checked, had spun rod bearing.
New crank, new rod, all new bearings, pistons, rings, oil pump, water pump, timing set (SBEC confirmed) 3 gears, chain and all tensioners. Purchased rebuilt heads off ebay.
Reused same flywheel, intake, etc.
New cat bank 1, 4 new oxygen sensors, new idle control valve, new crank sensor, new cam sensor, new temp sensor, new thermostat , new temp sensor housing, new injectors, new spark plugs, new oil pressure sensor. Had to change heads again due to improper machining causing misaligned lower intake surfaces.
Since problem was diagnosed, ohmed and checked harness from each injector and each coil back to ECM plug, no visible damage, no issues found. Each lead had about 11.5ohms plug to plug, good cyls and bad cyls were identical.
When all plus were pulled and checked, all functioning plugs looked like normal burning plugs, the other two looked like they hadn’t been sparking at all, slightly damp and no evidence of having sparked.
Exchanged coils and plugs 2 and 4 with coils and plugs 3 and 5, no change, changed cam sensor, no change, changed crank sensor, no change, changed ECM, no change, changed idle control, no change (not that it would have), cleaned all plugs in engine harness, no change, changed MAP sensor, no change.
Compression on those two cylinders is 180 and 185, all cylinders with new rebuilt motor range between 180 and 189.
Cam chain was checked prior to 1st set of new heads being replaced, they were right on, 1st set removed and exchanged for current set and timing reset and confirmed right on (Ive done these motors before).
Ive been working on cars for 40 years, professional and private but this one has me stumped.

the only code it throws eventually is P0720, Bank 1 too rich, which is the same bank with the two dead cylinders and what seems to be no spark.

If you had no spark at all on those cylinders it's unlikely that it wouldn't set a misfire code, but I suppose it's possible. Have you tested for spark when cranking or running with a spark tester?

not yet, as there is no change when unplugged and neither plug shows any sign of having been sparking. When I removed plugs 4 and 6 they were whitish and looked normal, now they look just wet and the ones that came from 3 and 5 look like they're burning normal. The result has been the same with the original injectors and the new injectors. I have tried 3 different set of coils in those two cylinders with no change what so ever

That's really strange.

Check the coil driver signal by placing a noid light across the coil connector and check for a flash while the motor is running.
Check the power supply to the coil during cranking. Next check the continuity of the driver wire between the coil and Powertrain Control Module (PCM).

Checked the 6 coil drivers with noid light, all are showing spark. Checked all 6 injector drivers noid and all six are showing signal.
pulled plugs 3 and 5 again and the are definitely not looking like the other 4 (sort of whitish.
What is your opinion?
I am thinking cam timing?? I clearly marked all three gears at the markings, marked all three chain markings and the timing mark next to the crank gear with white marking paint and then assembled. I did the same with the smaller cam chains too.
Can the cam timing being so close it looks right, but off slightly actually kill the working of the cylinders or just make it run poorly. These two cylinders have never fired since it went back together.
If you concur, I guess I will pull it back apart and check it again.

It doesn't make sense. If you have good compression, good spark, and good fuel, you shouldn't have a misfire. If the timing was off enough to cause a misfire then you would have bad compression. If one of the valves was cracked or bent enough to cause a misfire, it would have bad compression.
