Your assumption was correct. You do have a transmission issue, but your scan tool is not good enough to get those codes. Your only getting the code that is stored in the PCM informing you that there are more codes stored for the transmission. I may be able to get close on figuring this out if you can give me the symptoms in a thorough explanation. You can also get the codes and report back.

The car stutters when driving almost like it is missing from a spark plug misfiring. Last night it felt like it was backfiring.

But it also does it when it is NOT in gear. I can feel the miss when Im lettingnit warm up.

A misfire in park would not be a transmission issue. That would be an engine concern possibly just a tune up needed.
