The aftermarket alarm has a control module that is usually secured under the dash near the steering column(because there is enough room under there). Remove the lower panel to access the area and locate the module, it should look out of place as compared to the factory components. You can simply unplug the module and if you feel so inclined you can remove the wire harness from where the wires are connected. Cut them close to the factory wiring and wrap with electrical tape.
