your cooling fan isn't working. Rather than a rough idle what you're actually feeling is the engine being dragged down by the a/c compressor. When the cooling fan isn't operating it will cause a/c high side pressure to become very high and this is creating a large load so the idle drags down. When the compressor disengages because of extremely high pressure then the load will be instantly relieved and idle springs back up.

With the engine running and a/c on check for power and ground at the three way connector on the back, left of the fan shroud. If power and ground are ok but the fan isn't running or is running slowly then it will need to be replaced.
