When i turn the key on or even start the vehicle its making a loud clicking, thumping sound ,they are about a second apart ,its coming from the back passenger side of vehicle below the side glass .When it first started i could turn the rear heat/ac fan controll off and it would stop but now it does it regardless, but it only last for a minute or two.

Ok. That sounds like the heat door actuator may be faulty. I would remove the panel and disconnect the door actuator. If the noise is gone and the door turns properly, then replace the actuator.
