1997 VW Cabrio: Drove..alarm system..the doors to do some rust repair

Recently purchased the subject car. Drove it about 75 miles, started it several times with no alarm system problem. Removed the doors to do some rust repair. In the process, the battery went dead. After reinstalling the doors, I began charging the battery only to have the alarm go off. The key in the door lock does silence the alarm.

Is there another way to reset the alarm?

Is this a factory alarm? Try key in ignition where the radio would be on disconnect battery terminals then reconnect and see if the alarm resets let me know.

Yes, it's original equipment.

Battery is still discharged. Let me disconnect the battery and put the charger on for a while. Then I'll do the connect/disconnect exercise.
