Do you have a cleric who will provide a letter in support of your application?  I have grave concerns that you are attempting to insert a philosophical objection into a religious exemption.  The successful religious exemptions are made by those who are pro-life and refuse the vaccine on the basis that some of them contain the cells of aborted embryos.  If your faith contained a specific objection such as that your argument would be stronger.

You should also know that each of the Charter sections you have cited is subject to section 1 which states that Charter rights can be limited by law so long as those limits can be shown to be reasonable in a free and democratic society.  My own view is that the broader public good will permit vaccination objectives and mandates to be considered constitutionally justified.
