My son is being asked to manually bill 100's of clients

My son is being asked to manually bill 100's of clients ahead of time but not being told why and suspects it is because of his company's dire cash flow issues. He figures clients will not get delivery of their monthly food items after, and thinks he should quit rather than sacrifice his values. Plus, manually billing hundreds of clients is an enormous amount of work during the holidays.

Can I refuse to do what is asked of me and find a way to be protected legally?

If you refuse you can be dismissed for insubordination.

You could then sue for wrongful dismissal stating that it was not insubordination and therefore not grounds for a just cause dismissal when you were instructed to do something that was likely illegal.
