Hello and welcome to JustAnswer!

You could have a door/actuator problem on the heater box, the problem may be with the programmer, the control head, or a loss of proper vacuum supply. The programmer is what controls vacuum supply to the actuators, if it is failing or there is a poor vacuum supply from the engine then it will cause what you're having.

Are you able to control temperature at the time you're unable to control mode?
