Have a '87 yamaha pro50. Runs well at idle and up to full throttle. However after a high speed run and engine drops to idle, it runs very rough and dies very frequently. At last running, almost could not keep it running it ran so rough. Had mechanic check it out and it acted just like it did prior to him checking it out. New fuel filter, carbs checked and were clean. Compression 99,102, 105. Ignition problems??

Possibly. What you would do is duplicate the problem and check for spark output with a timing light. Is that something you are able to do?
