Let me first apologize for not getting back to you, as I was the last to respond, the question was not highlighted for me to get back to you and it wasn't until today a moderator indicated I hadn't responded.
If your still looking for help here it is:
I know you wanted to know what parts you need to replace because your batteries seem to be not charging.
Now If you have a voltmeter and haven't yet ran any tests lets start there. Hook voltmeter to battery read exact voltage(make note).start engine either in water or on flush attachment and run up to 2500 rpm's in neutral while running trim slightly up and down to cause a draw on the battery(if a selector switch is used go to the older smaller battery for this test). Now read voltmeter for any increase in voltage form first note, if none there is a very good chance the regulator /rectifier is bad. It is mounted on the top back of the engine block and mounted with 6 screws. the new one will come with a new gasket as well as it is mounted into the cooling chamber of the block. If you have a voltmeter/amp meter and would like to test this a little further just let me know, otherwise the OMC part number is (NNN) NNN-NNNNfor about 258.00. This is also available after market CDI or Sierra # XXXXX XXXXX for around 212.00.
