So to clarify your complaints are
1.Transmission is shifting hard.
2.Your check engine light is on
3.Battery is dead
4.Alternator is not charging the battery
Answers
1.Hard shifting can be caused by low battery voltage like a failing alternator.
2.Check engine light can be caused by various reasons including low battery voltage
3.Typically when you replace the alternator you replace the battery as well. A filing battery can damage your alternator and vice versa.
4.Replacing the alternator sounds like the right call if it fixed the charging issue
