Hi, this is yet to be a common practice. But looking at the parts diagram, it should work without issue. They make the trim cover without the holes for roof racks.
The current ones should have a spring loaded flap that covers the mounting points for the racks, so it will only look slightly different with the ones without any holes there.

The part # XXXXX the left one without any holes is 51137187903
The right is 51137187904.

These come only primed, you would need to have them painted to match the body color.
They are easy to change, they just snap in and out.
The ones you need are #4 in the diagram.

Thanks for the answer, but to understand this better, do you mean that they don't drill any holes in the roof itself for the rails at factory assembly, it's just the spring flap (item 6 in picture) that holds the screws (item 2) for the rail

If your vehicle has the option 386, which is the roof rail system, it will come with threaded holes in the roof which are used to mount the rack.
Numbers 4 and 5 are just trim covers. So if you have the optional roof rack, you would have the #5 covers, which have flaps that allow access to the threaded holes in the roof.

The only option you really have is to switch to the trim covers that don't have the flaps, this would conceal the fact that you have a roof rail option.
