If you're seeing warning lights on it is due to fault codes being set in the respective modules. Low battery voltage will set fault codes but if the battery has been disconnected and replaced and warning lights are still on then there are active electrical issues that need to be diagnosed.

The first step in diagnosing the problems is to use a scan tool to see what fault codes have set in each module and then testing can be done from there. Have you read the codes?
