You have a synchronizer going bad it sounds like. Are you having to hold it into forward or reverse after shifting it? Does it try to grind when you shift to either direction?Have they replaced the transmission pressure switch that will cause it to intermittently stall and when you re-shuttle it it should take back off for a period of time and the clutch pedal switch will cause this also. Re-calibration procedure could also fix this but surely they have already done this. If its a short then it is usually cheaper to replace the harness then to look for a short it could cost thousands of dollars to trace it down. Do you own a service manual for this tractor?
I hate to say it but it sounds like the best option for you is going to be to have the dealer replace the harness. If they have calibrated the transmission and checked all the codes then thats gonna be the cheapest option but make sure that they have pulled the codes and diagnosed each one of them first and calibrated the transmission.
