Hi im kevin is engine warning light on ? Have you had fault codes read ?
Ok the first thing i would do is swap ignition coil from cylinder 1 to 2 and clear fault codes and see if missfire moves with coil .the ignition coils are the most common failure
Vacumme or compression ?
Ok vacumme wont be your issue on this one have you swapped coil ?

Ok so you've ruled out cool and compression next step would be to swap an injector from cylinder 2 to see if misfire follows

what make and model scan tool are you using please?
what happens if you feed some carb cleaner in the intake does the idle smooth out?
if you pull the plug wire out a little while running do you hear the snap of electrical voltage ? pill out aboyt an inch
need to swap injectors then to see if that moves most likely an injector is stuck closed
do you have a leak down tester . i wonder you have a sticking valve or a pumped up lifter
this is what we have you have swaped plugs, wires,injector , coil and compression test and no change the last test is a leakdown test to see if you have a valve or lifter hanging up. with all of the tests it sounds mechanical .
let me ask you this was the timing belt broke or changed recently?
by you ? and if so was it broken before changing it?
do you have any pics of the head and lifter etc... the more the better
