i am purchasing a used volkswagen passat tdi in great shape with 158,000 miles on it, very well maintained, but noticed when downshifting with automatic transmission when it hits second gear it bumps a bit, sometimes worse than others. Could this be a sign of transmission going out? Also when you accelerate sometimes it makes a gorgling noise coming from the center console, im assuming the heating core, is this just air in it?

The heater core has water in it. No air.
If you are sure that the noise is coming from inside the dash (not the engine compartment or under the vehicle), then the heater core or some other part in the dash could be loose.
However, the gorgling noise as you describe it, in my opinion would be the engine, exhaust or turbo.
Either way, and with the transmission stump when you get down to 2nd, i would recommend that you first check the engine and transmission mounts.
The transmission could be on its way....but its too soon to say, you have to check further.
I would check the transmission fluid, check if it has any burnt odor, if it has any shrapnel in it, these would mean that the clutches are wearing, and the transmission is on its way.
I would make sure to check the drive axle joint, as it also would cause the stump and some gorgling. And make sure the exhaust mounts are not loose, and none is missing.
Other than that, and since checking the underbody is important, take a good look for any rust expecially behind the wheel arches.
The second gear has a farther ratio from first and third, causing the extra kick. An A/T replacement with a rebuilt one would cost:
1- 6 hours in labor (averaging 60USD per hour)
2- 2000 to 4000 USD....however, you should be able to get one for 2500USD (rebuilt).
For parts, i get most from car-part.com, you will make big savings, if parts are needed (mostly used)
