If it's the factory alarm going off it's because it is seeing a door, the hood or trunk opening. Factory security works by watching the ajar switches and if it sees one of the circuits close without the alarm being disarmed then it will go off.

The problem could be wiring or a door that isn't closing correctly, but it's more likely that you have a bad ajar switch.
