My wife has a regular job with health care that she pays $3000/yr for. She also has some self employment income. Can she take the self employed insurance deduction? Can she deduct her medicare tax withholding?

HelloYou can only claim the health insurance premiums write-off for months when neither you nor your spouse were eligible to participate in an employer-subsidized health plan.
