I have a GT 3200 tractor and the boot intake around the drive shaft that connects the blower housing to the wall for the battery housing needs to be replaced. Since it is one solid boot, I am assuming that the best way to replace this is to remove the drive shaft from the tractor insert to boot intake and then reattach the drive shaft, is that correct?

Yes you are correct the drive shaft will need to be taken out.
Since there are no U-joints I assume that I just brake the shaft at the front and the back by remove the four bolts in the flange?
Yes that is correct.
