copying music cd

I am trying to make copies of an accompaniment track cd of a Cantata that is for my church choir. We have permission to make copies. The problem is that there are markers on the CD that allows me to go to specific places in the song. When I copy the song there are 2 seconds breaks in the song that occur. It makes it hard to practice the song when the timing is off with these breaks. Is there a way to solve this problem when copying the cd?
