Hello! The 2000 Lincoln Navigator model was not equipped with a cabin air filter, and there was no provision made during manufacture for adding one later. So, if you are having difficulty locating the cabin air filter that is why; it doesn't have one.

Why do they sale a filter and it is mentioned in car manual?

I cannot tell you why a manufacturer would list a cabin filter for that model year; perhaps a filter manufacturer mistakenly assumes that all navigators came with them. We run into this occasionally here in our shop also; filters will be available for a certain model, including years that did not have them. Here is a direct quote from the service manual for the 2000 model year Navigator: "The air distribution system of this vehicle cannot be equipped with a cabin air filter" I checked our parts catalog listings; the only mention I found was an AC_Delco one, with a footnote that says "dealer installed option". So, the Ford service information says that a filter cannot be installed, but the Delco listing seems to say that some sort of aftermarket filter system may have been available as an add-on accessory after the vehicle was built and had left the factory. If you think yours may have some sort of add-on aftermarket filter system, the place to look for it would be behind the glove box area, attached to the heater case under the dash on the passenger side..
