I have a '90 325is and I am thinking about putting an m3 motor in it. Would an e36 m3 motor be my best choice?

Hi, yes, the e36 m3 motor swap is the most popular by far.
I currently drive a 90 325i with an s50 from a 95 m3, this is a great engine, and it works even better in an e30 like yours because it is lighter.

Here is a great wiki on this subject:

Also the site www.r3vlimited.com
Has a great forum dedicated to the 24v engine swaps in your car.
