Question

Just bought a 2009 nisssan cube (standard transmission). I noticed after about a week a strange thumping/knocking noise. It only ever happens when I shift from first to second gear. It happens in the low rpms and then goes away. Seems most prominent in the morning. I have even tried letting it idle for 5mins before leaving and its still there. Any ideas what this could be?

Answer

if you are shifting with low rpm it can cause the noise you are referring to. what happens is the engine is applying torque and causing the engine to shift back and forth causing the thump noise when the engine bounces between the mounts that limit engine travel.
