The Aldara cream is a chemical that is supposed to dissolve the wart gradually. It should not be used longer than 16 weeks. If you have been using this 3 times a week for 6-10 hours each application (on overnight, then washed off) since April, this treatment may not be effective for you.
There are other methods of removing the warts. Such as freezing, or surgically removing them. Ask your doctor about this.
Keep in mind that removing the warts does not "cure" the virus. You will always have the virus, and may have outbreaks of the warts from time to time. Though some people do not have further outbreaks.

I have never seen anything about birth control causing the warts to "stay". I think this is more that the treatment is not effective. Sometimes this will not work, just like sometimes the wart treatments you use for warts on your hands doesn't always work.
In general, an outbreak can be triggered by a problem with your immune system function. And sometimes this is influenced by hormonal factors, or fluctuations. In the case of pregnancy, the pregnancy itself puts a huge stress on the body that could adversely affect the immune system. So, if your birth control was a problem in this situation, I would expect that you would be having an outbreak of more warts (rather than the existing warts not going away).
So, all in all, I really think that the cream in just not enough. If it comes to a choice between effective birth control that otherwise causes no problems, and you are not having more warts break out, then talk to your doctor about something else to get rid of the warts.
