Hi,
The most common thing that causes this is the seal where the driveshaft comes through the hull.
It's always underwater and any slight misalignment will fill up the ski.

my question wasn't just why it was full of water but what i could do to fix it.

i found the answer i needed on a free chat room. as it turned out the waverunner filled with water from water coming in through the exhaust. Once we got the water pumped out, and dried the sparkplugs, we got it running again.
