How could they be FELV positive if the test was negative?

Once again, I am so sorry for your loss.
It is quite unusual for the FELV virus to remain dormant in a cats system and then mutate to active virus but it is possible.

One or both of them may have contracted this at your vets office if sick cats were kept there.

Consider using a mobile vet so your new babies do not have to travel or be exposed to other (potentially sick ) animals.
