I am trying to remove the intake manifold. I have all the bolts out , but something I can't see seems to be holding it to the head.

hi there are two bracket on the back of the intake that hold it to the engine block did you remove them

that may be the problem they are bolted from the back of the intake to the block by the oil filter , if you have more question please ask .
