It is entirely possible for there to be two (or even more) fathers for a litter. For example, if dogs of different breeds are involved you may see physical differences in one or more pups. But, the only certain way to make sure there has been only one father is to actually do a DNA test on each pup.

That said, it is not a certainty that each male involved will be responsible for even one pup. Not being able to guarantee that only one male was involved with a litter makes getting the pups registered an impossiblity.
