While out on the water this weekend for the first time this year since winterizing last year, the warning audible came on and the engine indicator began to flash after about 5-10 minutes. I checked oil, temp, battery but everything appeared to be fine. The boat has 385 hours on it. I disconnected the battery to see if it might reset the computer, but the same thing happened. We ran the boat on Friday and Saturday by pressing stop and then restarting. However, on Sunday after I had disconnected/reconnected the battery cables, we started out and got about 30 minutes out having to once again stop/start, but this time the engine wouldn't turn over after about the 4th time. It sounded like a dead battery at that point, but by this point I was so tired of messing with it we just towed it back and put it on the trailer.
My brother-in-law is a mechanic/engineer and used to work on pwc's, he is going to check blogs...but believes that a computer diagnostic test would give me the best answer.

Yes, your wave runner will require computer diagnostics. The self monitoring system has detected a fault in one of its sensors and is throwing a warning. Unfortunately, it takes a specialized patch cord and specialized software to be able to access the diagnostic mode. A dealer would have that, and for the price of the cord and software, which I am not sure they would sell to the public, it would be less expensive to let them diagnose it for you. If you want to do the repairs once they diagnose it, you could save yourself some money there, but I seem to remember the cord alone being close to $200.

Thank you for your help. Can you please tell me what an average cost would be for a diagnostic? We assume that there must be some effective means for not only diagnosing a problem but assuring the correct fix to the problem without replacing unnecessary parts? What exactly will the diagnostic provide?

I would suspect about 1 hrs labor, and hourly rates are dependant upon where you are. I would say most good size cities are going to be in the $75 to $100 range, and heaven help you if you are in San Fran..........
