You could be suffering from Occipital neuralgia.
The occipital nerve supplies the muscles of the back of the head and neck and also sends fibres to the side of the head reaching the skin and muscle above the ear, to the sinuses and near the eyes.
A headache or a throbbing sensation can occur due to tension of the muscles of the back of the head and neck.applying pressure at the point at which the nerve emerges from the skull.

Any pressure on the nerve, either by tense muscles or by a compression at the level where the nerve emerges from the spine or or by changes in the blood supply can cause pain, headache or a throbbing sensation.
Presuure at the cervical region of the neck can also press on the nerves carrying sensation from the arms, leading to spread of the throbbing sensation of these regions..
An MRI of the neck and neck, especially focused on the cervical region of the neck should help in an accurate diagnosis.
