Hello, Thats alot of information. without being there it is hard to tell what is going on. I will try to steer you in the correct direction. The areas a would look in are thermostat map cooling circuit, crankcase ventilation valve on back of intake manifold, clogged exhaust, valve timing problem. Now I will explain each:
Sometimes on your vehicle when the map cooling circuit fails the connector that is part of the thermostat assembly shorts out and melts. This circuit is powered by a very important fuse in the ebox fuse carrier that supplies current to the throttle, DME, transmission controller etc.. I would change the thermostat because no matter the extend of the damage the thermostat is bad, it has a code. I have seen just the connector burn, I have seen the wire burn all the way back to the ebox.
Crankscase ventillation valve, this valve cause all types of problems, misfire fuel smells codes in different systems rough idle etc. It also make a whistle or humming noise especially when you shut off the car, or accelerate. To test you need to perform a crankcase pressure test.
Clogged exhaust, this can cause the misfire codes and rough idle, exhaust smell, but usually sets codes all on one side. so this is possible but less likely
Valve timing, You have a variable valve timing fault, this could be an actuator sticking causing a cam to be stuck in the advance position which would cause the idle to be rough and misfire, but the misfire would only be at idle. Sometimes that code is set because of a bad solenoid, dirt clogging the system, or binding actuator.

Hi, I got the picture of the throttle. There seems to be some carbon build up. You can clean that with a old tooth brush and some carb cleaner. That could be a possible cause of the code 82. I don't think that would be the cause of all the problems. Have you checked the map cooling circuit for a melted connector or burnt terminal ?
