Enlarged lymph nodes can happen in response to an allergic reaction.

Dogs can develop allergies to foods, to inhaled items, and contact allergens such as rug cleaners or chemicals, including lawn chemicals, or even flea bites. With a flea allergic dog just one flea bite can set off the whole body itching.
You might want to try a different dog food that has no ingredients the same as what you feed now. No grain added Fish and Potato, or rabbit or venison formulas works for many dogs for example.
You may want to do allergy testing to see if that is the issue.
This breed is also one that can have a problem called sebaceous adenitis which you can read about here

but the biopsy should have ruled that in or out.
